Thank you all for your suggestions.

Anyway I have changed my hotel to Marriott which is right across the Moscone center.
It looks like a little better place and do not have to deal with those people on streets that much.
Only scary thing is Shopping center is right across the street and very much accessible to my wife :-)

There's absolutely no reason that your wife can't walk freely around the city, provided she follows the usual rules that any newcomer should follow anywhere.  Check with the natives where and if it is safe; don't look like an obvious tourist; don't flash money/valuables around in public.  Anywhere north of Market and east of Van Ness, apart from the Tenderloin, should be safe during daylight.
