I don't recall any tools, but adjusting estimates based on past results is a pretty standard part of project management. Function Point Analysis includes it as the "load factor" (I think that is the correct term). The further away you can keep opinion from estimates, the better off you will be.

We've been using FogBugz for contracting work for 5 years. We've also tried Trac but after playing around with it decided to stick with FogBugz.

For all our own projects we use Basecamp and it absolutely rocks. We
are thinking of moving all the contracting work (projects for external
clients) to Basecamp as well. We are also using Google Apps, Highrise
and Campfire. And, yes, we are totally sold on the tools/methodology
of 37signals;)
