You can see what was in the upgrade by doing an
lsbom /Library/Receipts/MacOSXUpdate10.2.5.pkg/Contents/Archive.bom
You'll see that no x11 components have been updated (OpenGL and all
video card drivers do have been updated however). The reason those
files you mentioned have changed, is because of the prebinding to new
versions of the supplied libraries.
