I've had a similar problem. When I switch desktops, the X11 windows
sometimes can't get the focus. They sometimes can't be moved,
either. Sometimes switching to a different (non X11) application and
back to X11 fixes the problem. Sometimes one window on a desktop
will be fine and another will be frozen. I haven't found a
reproducible way of either creating or working around the bug.
I'm using quartz-wm and X11 0.2.
Quitting Virtual Desktop does allow the windows to get the focus, but
isn't a great solution.
