How can I prevent this? How can I make sure I get the version from /usr/X11R6 and not the one from /System?

you are, it's just that the one in /usr/X11R6 links against the one in /System

Or should I just ignore the warning?

Yes, it should be harmless (both symbols do the same thing). It will be fixed in the next version,
