I've experienced both of these problems for quite some time now.  I ended up switching to Terminal.app with the use of this in my .xinitrc:

open -a /Applications/Utilities/Terminal.app &
exec quartz-wm

After some more time I have seen one time when the different window  

size and font size problem returned.  This was solved by quitting and  

re-starting X11.  I have not had disappearing/runaway (CPU usage)  

xterms.
