Actually my directory /sw/etc/profile.d is empty.

After some more time I have seen one time when the different window size and font size problem returned. This was solved by quitting and re-starting X11. I have not had disappearing/runaway (CPU usage) xterms.

Well, this suggest has worked for me, at least for one day now. I
removed the reference to /sw/bin/init.csh that the fink install put
in my .tcshrc file (I'm using tcsh). I just put the /sw/bin and /sw/
lib references directly in my .tcshrc file and so far I had no more
disappearing xterms or xterms with different font sizes. I haven't
had time to 'debug' why. If anyone wants to look at the file I can
send it.

In addition to setting the paths, fink's init.(c)sh will read the
script files installed in /sw/etc/profile.d, which sets up various program-specific environment variables.

If you would be willing to post a list of what is in that directory on your machine, that would be great. You can also source each individually and that would help pin down the problem.
