You probably have X11User.pkg present in /Library/Receipts/. The X11
Installer may be accessing information in that package to see if X11
is installed. The majority of X11 files installed by OS X's X11
Installer are located in /usr/X11R6/.
You may be able successfully re-install the X11.app by moving the
X11User.pgk to the Trash, then trying to run the X11 Installer. If
that is successful, then you can delete the .pgk file from the Trash
otherwise move the .pkg file back to its original location.
Other options include deleting the entire /usr/X11R6/ directory and /
Library/Receipts/ X11User.pkg. Make sure you are clear about how that
is done and the risks involved in making errors in the process.
