What you describe is the exact same problem I started a thread about
yesterday entitled "X11/Spaces thinks X11 windows are overlapping on
different Spaces", and Mick Mueck discussed in "X11 and Expose".
Basically the issue is that if you move/reorder X11 windows using
Expose or Spaces, X11 doesn't seem to know about it and processes
events accordingly.
