Not just Spaces - but also Expose (and multiple monitor issues -
although I thought I already saw that mentioned here). Sure, you can
pick out an X11 window in Expose and visually bring it to the front,
but X11 doesn't know that happened and continues to accept mouse and
keyboard focus as though the Expose event never occurred. All this was
made known to Apple during Leopard's beta testing. From memory, you
can also put an X11 title bar completely under OS X's transparent
(biting my tongue here) menu bar and it's then stuck there for life.
There are other issues with applications as well, but for now I'm
giving Apple's X11 the benefit of the doubt, although I strongly X11
is the culprit.
With all those BILLIONS in the bank, the X11 side of things could do
with a tad more respect...

Wow thanks for pointing this out, Spaces is a total basket case with
X11. This needs to be fixed real quick. Surprisingly enough the sort
of power users who use X11 are the same sort of power users who use
features like Spaces. In fact I've been using virtual desktops on
Mac for the last 4 years, so was hoping that Spaces would make the
various hacky methods of doing this work better on Macs.
Right now Spaces/X11 combo is basically unusable, so I'll have to
stick with a Tiger/Desktop Manager combo for work for now.
