It is not really inconsistent: there are two (well-documented) current
ways to do copy-paste (and cut buffers, which are regarded as obsolete
and are supported by a few applications). Some applications are
*incomplete* though, in the sense they support only one way or have
other limitations.
This may be a bit confusing, but this is more powerful (well, at least
in theory): a way to do "fast" copy-paste with a few mouse clicks, and
a way to keep a selection longer in a clipboard while doing edition
that may need to perform some selections before pasting the contents
of the clipboard.
Xterm uses the primary selection; it can be configured to use the
clipboard too, but more or less with the same user interface as the
primary selection (i.e. it still doesn't have a menu with Edit->Copy
and Edit->Paste).
