It would be nice, but if you use software to merge the two pastebuffers in X11 it mitigates the problem to the point of ceasing to really matter. The issue with that though, is that if you do so the memory usage of X11.app will (or at least did a few months ago) blow up. There's (or was) a leak in the transfer between X11 and aqua, but it does make it very usable, if you're interested I'll resurrect the configuration I used to make this happen, but the present solution I have is also reasonably acceptable. Use a mapping to run your pastebuffer of choice through pbcopy, thus placing it in the aqua pastebuffer. That avoids the memory problems and gets the job done for me in most cases, just having it mapped to a key in vim and another to invoke a script to pull it from other programs.
Spent about 2 weeks fighting some of these pastebuffer issues, Jeremy might remember the 750MB core file, heh, but in the end I don't think the workaround is all that bad. Though going back to using... xcutsel I think it was, would be kinda nice if it becomes an option.

I have this problem, too, though probably differently. I use X11 GNU
Emacs for email, and Camino for a browser, and am forever wanting to
take some text in Emacs and paste it into Camino. To do this, I ESC-w
the text I want to copy, which puts it at the front of the Emacs
kill-ring, and apparently sets the PRIMARY X11 selection to it. I
then switch to the room I run Camino in, and xclipboard as well, and
use the middle mouse button to paste the PRIMARY selection into
xclipboard. Then I can finally use CMD-V to paste it into Camino.
For Emacs, this was (finally) easy to fix, after Emacs 22 came out,
which provided a variable to also have it set the CLIPBOARD, as well
as PRIMARY selection, but it's an issue overall.
Adam's original suggestion was, "setting the PRIMARY selection in X11
should also copy it into the Apple clipboard", I believe, and I agree
that that would be a great option to have.
