I know some people want the selected text to be automatically copied.
The end solution will have configurable options for what actually gets
proxied to the pasteboard what the pasteboard gets proxied to.

I certainly agree with Bill.
The one downside I can think of is that upon command-C in a non-X11
Aqua
app, X11 PRIMARY would have to be de-selected (or it could be
deselected
when the user switches back into X11.app).

Yes. That's not the way that it works in Aqua. Select something in
Terminal, hit command-C, select something else in Mail, hit command-
C again. The original text is still selected in Terminal. The text
that is pasted using command-V has changed, but the selection in
Terminal hasn't.
