This is easily 'fixed' by adding '&' to the startup application in ~/Library/Preferences/org.x.X11.plist so that it runs in background. It probably should be done automatically by X11.app.
You need to go to the Preferences in Finder and double-click org.x.X11.plist and edit line starting with app_to_run by adding '&' to the end of the line.

I'm using Leopard and XQuartz 2.1.3 apple9. I don't know if what I'm going to describe happened in previous releases (can't remember).
When starting X11 with open (open -a x11) from the shell, the command did the job (X11 is effectively started), but the shell didn't get the control back (open doesn't stop). Note that open behave correctly with any other app.
Any hint ?
