Try running top -u, look for a process that has a cpu usage spike
during the drop out. Top updates if it's x-term or terminal window
does not have focus.

Since updating to Leopard and X11 2.1.3, I've been noticing something
very strange. Every hour exactly, if I'm working in X11 (which I
usually am), the front window loses focus for about a half second.
This is fairly annoying if I'm typing, as a few keystrokes go into
the ether; plus it forgets that I'm holding down any modifier keys.
Focus comes back without my doing anything, and as far as I can tell
the menu bar doesn't change nor anything else.
I'm not quite sure what it is that starts the hourly cycle; the timing
varies from day to day, and doesn't seem to be quite correlated with
when I start working. But once I've seen the loss-of-focus event,
I know it will repeat exactly an hour later, and an hour after that,
etc as long as I'm using the machine steadily.
Anybody else seen this? Should I file a bug, or is it a known
problem,
or am I just on crack?
