Since it sounds like a Matlab bug, why not go over to the Matlab
support forums (start on http://www.mathworks.com/support/, say) and
ask there?

Based on some quick browsing, you need at least version 7.0 of MATLAB
to do Unicode, and there may be some bugs with interacting with
Unicode text from outside the application (e.g. pathnames) even in the
latest version.  But again, this isn't an issue with X11 - it's the
application.
