I can reproduce this too, with 2.3.1, with nuances:
Start X11.
This opens a bare xterm for me, with a zsh inside.
Start quatrtz-wm (from a pre-existing iTerm window).
Open a second X11 terminal from the X11 menu (another xterm).
Exit the shell in the second xterm.
Then close the window from the red "x" in the top left (my xterms
don't exit when the inner shell does).
This can take a few tries with the "x", interestingly enough.
Then click in the first xterm. Only then does it vanish.
Just in case this interesting delayed vanish illuminates anything for
you...
