OK, I will give a simple example to make the situation clearer.
Suppose I launch X11 (full screen) in workspace 4 and Safari in workspace 1. Let's say that I have windows open in X11; I decide to do ctr-alt-a to return to Aqua (still workspace 4) and then I bring forth Safari (which will move me in workspace 1). If I return to X11 (either by clicking on its Dock icon or using the cmd-tab combination), which of course will bring it forth in full screen mode, only part or none of the active windows will show up. From there, a ctr-alt-a will get me into Aqua (with X11 in the foreground) and one more ctr-alt-a back to X11 with all windows visible this time.
I just noticed yesterday that this happens if X11 and the other Mac OS X application run in different workspaces, like in the example previously. If both X11 and e.g. Safari are in the same workspace, then all is fine when switching between them.
Also, in my .xinitrc there is nothing about quartz-wm.
