This is exactly the problem I reported in bug #214 here:
Just to clariry: 1) If an app other than X11 is in the front, and I click any X11 window, the X11 window I clicked on accepts keyboard input and X11 is the front app, but the X11 window I clicked on doesn't come to the front, and is obscured by windows of other OS-X apps 2) If I command-tab to X11, the X11 window does come to the front
Jeremy, the fix you describe, "switch to a space containing the application when switching applications" setting, does not fix the problem on my computer and never has.
I am not using quartz-wm, I am using enlightenment, so I thought this bug might be limited my window manager. Apparently not the case.
It's not a total show-stopper but somewhat annoying. I would be happy to collect info or run tests for code developers if that's useful.
