I'll never know what happened before, but indeed, a new test confirmed
what you write above: the ~/.gtkrc-2.0 size setting does have an
effect on Inkscape, even at 112dpi, but with a side effect... this is
Inkscape running *without* any ~/.gtkrc-2.0 file, and then with a file
like yours:

See the theme difference? The whole nice OSX theme is lost.
So I dug again in the app dir, and found a font size setting at the
end of Inkscape.app/Contents/Resources/themes/Clearlooks-Quicksilver-
OSX/gtk-2.0/pre_gtkrc. If I change it and do not use the ~/.gtkrc-2.0
file I can have properly sized fonts in a nice OSX theme.
So, I think I'll keep using 112dpi and app-specific settings, altough
this means setting them again at each app upgrade.
