Rmoving the xkb directory fixed the problem.
Yes, the problem was that you had previously installed XQuartz from http://xquartz.macosforge.org
a while back, but you didn't reinstall it after you updated the OS.
As stated on the download page, you need to reinstall XQuartz after
updating the OS.
