Yeah. Just ignore it. It's a bug in ssh.

Odd. Do you see any X protocol error messages?
If you want to eliminate ssh as a problem, you can enable TCP/IP connections from the security pane and update your $DISPLAY to be the TCP/IP DISPLAY when you're on the remote box, but please be sure to re-enable the setting after testing. If it is ssh, I'd recommend using xscope to scope out the X protocol messages on each end of the ssh tunnel to figure out what's being dropped and why.

nedit might be there. Also, xterm will open a new window (menu) if you control click.
