open has absolutely nothing to do with X11, so I'm not sure where to begin. open is essentially a front end to LaunchServices... and that should do the exact same thing as a Finder double click...
so yeah, in essence:
1) It should work.
2) It doesn't.
3) Something is wrong.
Sorry I can't be much more help. I'm sure you've tried using "open" in Terminal.app and should verify the same behavior... if not, then something bizarre is going on.
Look in your /var/log/system.log to see if anything odd is reported.
There's probably a better forum for this question, but I'm not sure where to direct you.
