Sorry, I believe this was a false alarm -- I was launching commands on a remote machine via ssh, and failed to properly background ssh, so the command was SIGSTOP'd on the remote machine. User error!
Cycling through windows seems to work reliably... sorry for the noise,

The above email references 2.5.1 beta1/beta2... is it possible the bug snuck back in, as of rc1? (I haven't actually tried beta1/2 to see if the issue was fixed).
