So... what does this have to do with cmd-w? That closes the window.
This sounds like an issue with window minimization, not closing...

I saw this problem all the time on Tiger. I only saw it with
xterms, but I
didn't test it with other programs. I eventually hacked the plist*
in a copy
of X11.app (called it Y11.app -- so original) to get rid of cmd-W
because it
was such a pain. I kept X11.app, but only ever used Y11.app.
I filed a radar about it, but was told They couldn't reproduce the
problem.
The problem id is 4634032.
