Right. X11 is part of the OS. Updating the OS will update X11.

Why is that? You shouldn't have. They should still be there (~/Library/Preferences/org.x.X11.plist)

You can, but other software (fink, or other apps) might expect that it is present.

X11->Preferences ... just like X11.app ... if you want to copy your preferences, do this before launcing XQuartz:
cp ~/Library/Preferences/org.x.X11.plist ~/Library/Preferences/org.macosforge.xquartz.X11.plist
