It's a very well known problem when Spaces is configured to "switch to
a Space with open windows" (checkbox at very bottom of System
Preferences > Spaces), and it's not fixable without a fair amount of
hacking because of the way X11 interacts with Core Graphics. I think
the current plan is to wait for Wayland, because X11's architecture
makes doing the right thing *very* difficult. (Short summary:
because everything must go through a single X11 server, as far as Core
Graphics is concerned there is only one program running which owns
every X11 window.)
