I can confirm this happens to me using XQuartz on Mountain Lion. I never saw it when I used X11 on Lion.
The problem has appeared not just when switching from Safari but from Calendar and Messages also. It seems to not happen if the applications are on different virtual desktops. Using command-tab or clicking on the icon in the dock to switch both cause the problem.
