I'm not sure this is either new or specific to either Mountain Lion or XQuartz... I have been seeing it off and on since the release of Lion, even when X11/XQuartz is not running; I can get the menubar to update to show the current application's menu just by clicking in the application menu area.  XQuartz *does* seem to make it happen a little more reliably, though.
