You can use xmodmap to change your keymappings. There has been much debate about what should map to what, and I provided a toggle in X11's preferences to change whether Option is Alt or Mode_switch because that is the most common debate.
Apple's Command maps to X11's Meta. This is the exact same behavior you would get if you were to use your keyboard under Linux. The Option keys would map to Alt, and Command would map to Meta. Option really is Alt, and Command really is Meta, but someone at some point decided to change the names ... /shrug
