No, they do have the default hardcoded, but the default changed to "xauth" to search $PATH.

You shouldn't use that path.
/usr/X11R6 is *super* legacy (it was deprecated in Leopard).
/usr/X11 is deprecated in Mountain Lion.
Please use /opt/X11/bin/xauth (or test my proposed fix of a /usr/local/bin/xauth symlink which will land in the next XQuartz).
