It seems to be terminal:
2013-01-28 18:28:10.821 Python[55834:1307] activated Terminal (com.apple.Terminal)
This occurs when my non-X11 desktop gets covered with the black frame of the kde desktop. It stays there until I type or move the mouse.

the thread (go to the end of the thread which has the most recent version)
if you want to determine what program(s) are triggering it on your machine.
This was only recently tracked down and I don't know what the plans are for
fixing it, or even if it can be fixed at the level of X11 / XQuartz.
(Short version: native programs that don't normally display unless
something requires action, such as the iCal reminders helper or the Time
Machine agent or various software update checkers, still steal focus
briefly on startup; this can cause flicker or even switch away from full
screen, and keys typed during this will be lost because they can't be
re-injected into X11. I suspect this requires some effort outside of
XQuartz to fix, and don't know how likely it is that Apple will bother.)
