I also have this problem, but it does not bother me too much. I layout my
desktop so that the X11 windows do not overlap native windows.
Much more troublesome is when some native app steals focus from X11 in the
middle of typing. If I understand correctly, there is a patch for this but
it is not yet in the official XQuartz release.
