If you are talking about moving a Project Builder project (not ProjectBuilderWO) then all the groups should be underneath the project item at the top of the Groups & Files view. Just toggle the disclosure triangle next to the project item to show the group hierarchy.

When I import a PB project into XCode, it seems to lose all my groups from the PB project. Is there anyway to avoid this?
