You are not doing anything wrong. In the move to native targets, some
of the functionality of agvtool broke :(

Run agvtool when the project is not open in Xcode :) Seriously, there
have been feature requests to move parts of agvtool's functionality
into the Xcode UI. If there are specific functions of agvtool you'd
like to access via the UI in Xcode, please file bugs.
