but I can/have reproduced the problem just by creating a new Cocoa Document based application.

It's a Cocoa bundle here.

I am not sure where the settings for this live or if I am the one that messed them up.

Same here. Can't think of anything I had done differently this time. Apart from using Xcode 1.5 that is ...
