Enable Indexing doesn't "stick"

I have a project that loses the "Enable Indexing" setting every-time I quit and relaunch xcode. Each time the project is opened fresh the setting is off again. The other setting with a similar problem is "Enable SCM" which is turned on every-time I open the file.

Other projects don't exhibit this problem at all.

Any ideas what could be causing this?
