Have you tried any recovery software that rebuilds files from disk traces? btw "Delete files and references" IMO is pretty clear as to what it will do, how many dialogue boxes would you need? :o)

I think Xcode should be a little more forgiving when deleting files, maybe move them to the trash rather than actually killing them. Barring that, another possibility would be to word the "Delete references & Files" button a little more ominously, like "Erase files from HD" accompanied by a warning dialog that there's no turning back.
