This kind of things happens in a bunch of our projects being updated to the newer tools from old PB files.

Breakpoints are stored in in the "pbxuser" files that are inside the project bundle. Try quitting Xcode, deleting them, and then re-launching. You'll have to reset any breakpoints that are important to you, but that should clean out any stale breakpoints...
