This same thing happened to me. I discovered that the per-user
window settings are stored in an Xcode "mode" file. Remove that
file, and the settings will go back to the original. The file gets
regenerated when you run Xcode again.
A somewhat easier way to fix this is, with the Debugger window up,
select "Toggle Debugger Layout" twice from the Debug menu. I did
file a bug on this with Apple earlier this year.
