I've been building some projects using gcc 4.0 and now these projects no longer work in 10.3, am I doing something wrong or is this normal?

Just make sure that your Mac OS X Deployment Target build setting is set for 10.3. There are many reasons that building on Tiger won't run on Panther (gcc version, C++ libraries, system libraries, frameworks, etc.) but almost all of them are taken into account by telling Xcode what's the earliest version of Mac OS X you want to run your code on.
