Sounds like a good suggestion, please file a bug at
bugreporter.apple.com so we can track the issue.

However, since I still have a lot of old aliases and other
references to MyProject.xcode, I have found myself opening it up
unintentionally instead of MyProject.xcodeproj.
Might I suggest that when XCode opens a .xcode file that it check
to see if the .xcodeproj version already exists in the same
location before offering to convert it. Either it could just open
the new version, or offer me the option to open it or convert it
again.
