Ok, just a wild guess here but I'd try deleting "/Library/Application

Support/Apple/Developer Tools/Plug-ins/J2EEAssistant.pbplugin".

This goes for all .pbplugins in that folder.  Those are left over from ProjectBuilder and are not used by Xcode; their equivalents have the .xcplugin file extension.

To seek clarification: I have a couple of .pbplugins in that folder that duplicate .xcplugins, and are obvious candidates for deletion. There are also three AppleScript Kit-related .pbplugins there with no equivalent .xcplugins (ASKDebugger, ASKDictionary ASK). Should I delete those as well?

Yes, there are some plugins (such as the ASK plugins) that still have the .pbplugin extension, don't have .xcplugin equivalents, and should not be removed.
