I have definitely noticed this. The problem is that it can be hard to "look at" a source file in the context of the main project, if it's located in the other (subsidiary) one.
So the workaround involves things like manually opening the file in the main project, just to be able to look at it and set a breakpoint in that context.
Maybe just a shortcut for clicking and making a breakpoint global upon creation would be handy.

Breakpoints are stored on a per-project basis, so look in the Windows menu before setting your breakpoint to see if you haven't inadvertently switched projects. I don't guarantee that this is your problem, but it's a variable to consider.
