Probably because Xcode has changed them.

Although, I've found Xcode's SCM status to be kind of flaky with Subversion in general. We're not convinced that it reports accurately (unlike say CVS where I haven't seen the same issues).

BTW, I don't keep username.pbxuser under version control because it's user-specific and gets changed often without real meaning.
