After conversion, in the relevant target I see a "Build ResourceManager Resources" Phase with the .r sources in it. If that phase isn't supposed to run Rez, which one is? I only have the option to add "Copy Files," "Run Script," "Compile AppleScript," and "Build Java Resources" phases.
Have you upgraded the target to a Native target?
If that doesn't work, file a bug at bugreporter.apple.com and attach your before and after (.pbxproj and .xcodeproj) project files and we'll take a look at it.
