Even if you decided to do the java-indexing thing, nine hours sounds a bit steep to me. On thing that came to my mind, though, is your hard-disk filled up to a certain extent, say 95%?
If so, then the indexing might have problems, but that's just my gut-feeling, so I might be wrong here.
