I was hoping to be able to set GCC_PREFIX_FILE at the project build settings level (and not have GCC_PREFIX_FILE set at target level) but found the prefix file was not being used. Adding it at the target level solved the problem, but I'm trying to simplify things by having settings at project level where possible - am I misguided?

It should work just fine at the project level. Did you remove the setting at the target level when you added the setting at the project level? Or did you just make the setting empty at the target level? Empty settings and nonexistent (unconfigured) settings are two different things.
