I don't think this is a bug. As far as I can remember (and I don't have a project I can verify this at the moment, so take this for what it's worth), selecting the project icon mean "the project"; as in "the entire project". Any command that you perform on the "the project" will be performed on the entire project, just as if you had selected SCM > Commit Entire Project, SCM > Update Entire Project, etc.

In all of the Xcode documentation, they specifically point out that to affect just the .pbxproj file you must select just the .pbxproj file in the SCM smart group or the SCM Results before preforming the SCM action. The same applies to other logical packages, such as NIBs.

I believe it *is* a bug, because for the past however months that I've been actively using Xcode all day long, I've always been able to select the project entry at the top of the file list (I used the Condensed layout if that matters) and do SCM on just the .pbxproj; check it out, sync it, revert it, and submit it, and each time it only acts on the .pbxproj. It has never treated it as "everything file in the project that's also in the depot".

Something else that's completely whacked right now with my project is that, in the SCM Results window, along with showing the files that I *have* checked out, it's also showing every file that's in the built apps; all the resource files in the blah.app/Contents/Resources, the executable in blah.app/Contents/MacOS, everything in the bundle. They show up with a ? next to them because they aren't in the depot, obviously.
