The .pbxproj, .mode1, and .pbxuser files all of modification dates
from today. However, the .perspective file has a mod date from May.
Is that significant?
Fwiw, all of my other windows maintain their open/closed states, as
well as positions within the file and positions on the screen itself
(even in dual monitor mode). I work on two different systems, one has
dual monitors and one is a single monitor. Both have the same problem
I described.

Is your user file in your project folder locked or missing? If it
is, changes in geometry won't be written at all.

Speaking of the Build Results window, has anyone else noticed that
the 'build steps' portion of the window isn't (always) preserving its
size across restarts of Xcode 2.4? I thought I was going crazy, but
after a couple months I've managed to convince myself that the
position of the horizontal split is not being maintained. It seems
fairly random. Sometimes the build steps portion is completely
closed, and other times it can show anywhere from a few pixels to
dozens of pixel's worth of that part of the window.
I haven't filed a bug, but I will unless someone tells me, "Oh yeah,
you screwed this thing up. So do this and it will be fine again."
